Obviously some parts will vary a little between different brands and types but this small list covers the most common holes I drill on builds, if in doubt start smaller and work your way up.
Footswitch 12mm
Mini Toggle Switch 6mm
Jack Sockets 10mm
Plastic Insulated 9v DC Jack 13mm (although I use a 12mm and just waggle it around a bit)
Small Alpha Pots 7mm
LED Plastic Clip (for 5mm LED) 6.5mm
LED metal holder (for 5mm LED) 8mm
If like me you are going the standard drill bit route (rather than stepped/ cone type multi-bits, which I don't recommend unless you have a drill press) you could just start with these sizes, I also use a 3mm bit to drill pilot holes... this stops the drill wandering around when you go to drill the larger sizes with a hand drill.
I use a cheap drill that I bought from Argos and it's been totally fine, perfectly good enough for drilling a few holes in a case... the drill bits to use are called HSS (high speed steel) and you can buy them cheap enough on ebay (try a search for HSS drill set or something similar) I bought a set (up to 10mm) for about £14 and added a separate 12mm bit from the same seller for a couple of pounds. They aren't the highest quality clearly but plenty good enough for drilling aluminium cases and mine are all still fine after a years light use, don't look at the price of a 12mm HSS bit in B&Q you will have a heart attack. :)

There were too many problems with that WC build, myself IvIark and others have been trying to figure it out but we can't get it to work right.. we were hoping to borrow one to have a look at but that hasn't happened yet. when I built mine I thought it was working correctly but after watching a demo of a real one I realised it wasn't. Hopefully one day I can do an update on that.
